I have a Gen 2 GTS with the original filter box and swapped the original filters for K&N's. Is this the best option for breathability or is there other options that make these cars breath better?

The problem isn't the air box, it's the fact that it pulls air from a
the NACA duct which is not in a high pressure zone. Products were available to solve that problem. Either way your really not going to make a significant gain in power.

The long version picks up air coming in from the NACA duct and front fascia...

I've read that there can be fitment issues with the air filters and the hood.

If you do a search, you can find that, guys were sealing off the NACA duct and pulling air from the front of the car. The Vipair deal was one product, but ultimately it was about sealing the box to the front.
