My Ta developed a rattle from the trans, more from the bell housing area. It goes away when I push the clutch in. Could it be something inside the trans or more likely a throwout bearing or something in the clutch?

NGR? Neutral Gear Rattle?
My '08 does this. didn't notice it for a while actually till I was putting the car on my lift one day. Soon as the clutch pedal is depressed the rattle goes away. Might be what you are experiencing.

My old Gen III did this, the Gen V I haven't heard the rattle.

These cars have really big gears in them, and the uneven firing V10 can sometimes cause things to clunk around a little bit. This was extremely common in Gen I and Gen II cars (called NGR or neutral gear rattle), and the engineers improved things over the years to minimize it (different trans fluids, different tolerances in the transmission, less lumpy cam). That said, it's still the same basic transmission design, and it's still an uneven firing V10.
I doubt there's anything wrong, but if it drives you crazy, it doesn't hurt to get it on record. The NGR problem was supposedly fixed, but if it's coming back, the engineering team will want to get that data.

I have a weird vibration coming from the car after I lowered it, and it only happens when its cold.

I had a slight vibration on the shifter at idle after 1k miles. Apparently the idle adjusts to for 700rpm after 1k miles. Since I've had my car tuned, I went back to Todd A&C performance and had the idle bumped up to 750rpm. Now she purr's like a snake.
